Yes, they do make a difference. We can't believe the amount of difference to the sound you can actually get by changing to a decent set of interconnects.
The little red and white ones you get in the box with your kit are no better than a piece of wet string (which may even be better !!!)
Scientifically different cables have different impedance (resistance at a given frequency), capacitance and inductance figures, pretty much like a crossover on a speaker. So, the CD player or source will 'see' a different load with slightly different characteristics (and an amp will see the combined effect of crossover & speaker cable) and thus the sound will alter slightly after exiting the cable.
Lower capacitance means faster response times (a capacitor is what's used to 'charge' the old style flashes on cameras, remember having to wait for the whistle to stop, SLOW), inductance acts like an elecromagnet & can fade & distort the signal and impedance can reduce it by various amounts at various frequencies. Of course, these variations are very small, but can still be picked up by the human ear with good enough reproducion equipment.
A good rule of thumb is : spend 10% of your hifi cost on speaker and interconnect cables.
